A curious result from mixed linear models applied to genome-wide association studies was expanded. In particular, a model in which one or more markers are considered as fixed but are allowed to contribute to the covariance structure by treating such markers as random as well was examined. In this paper, we evaluate using genotype-by-sequencing (GBS) data to perform parentage assignment in lieu of traditional array data. The use of GBS data raises two issues: First, for low-coverage (e.g., <2×) GBS data, it may not be possible to call the genotype at many loci, a critical first step for detecting opposing homozygous markers. Second, the amount of sequencing coverage may vary across individuals, making it challenging to directly compare the likelihood scores between putative parents. To further probe into the paternal origins and domestication area of swamp buffaloes, we examined Y-chromosome diversity of 482 bulls representing 22 populations from China and Southeast Asia. A total of 40 bovine Y-chromosome-specific microsatellite (Y-STR) markers were screened in this study. The results showed that seven Y-STR markers (UMN2405, UMN0504, UMN0103, UMN1307, BC1.2, UMN0304 and INRA008) were specific and polymorphic in male swamp buffaloes, which can define 9 Y-haplotypes corresponding to four Y-haplogroups (Y1, Y2, Y3 and Y4)...

We developed a multiple-trait animal model for blue fox fertility evaluation and estimated genetic parameters simultaneously for seven traits: first three litter sizes (LS), pregnancy rate (PREG), whelping success (WHELP), grading size (gSI) and fur quality (gQU). Grading size and quality were included into the new multiple-trait model as correlated traits. Litter size of the first parity had the highest unfavourable genetic correlations with gSI (-0.57) and gQU (-0.56). Thus, selection for higher gSI and gQU slows down the genetic gain in fertility traits...
